You can change the Permission Sets and/or Profiles for your users as needed.

Thanks Jeff  - I am a beginner on this and need a bit more info. We have a developer working on a API and  accessing one of the System admins logins remotely. Do I need to do a separate profile without the 2 step?

Here is a link that explains Two-factor authentication, and how to configure it for users.  To exclude a user, you just remove that permission from that user (permissions are granted in either Profiles or Permission Sets)  https://help.salesforce.com/HTViewHelpDoc?id=security_require_two_factor_authentication.htm

You may follow the below steps to get it disabled on your profile

1. Go to “Administrative Setup” and then “Manage Users” and “Profiles.” 
2. Uncheck the “Two-Factor Authentication for User Interface Logins” permission

setup >> Quickfind >> profiles >> General User permissions
